The Karius Test accurately identifies over a thousand pathogens from a single blood draw to help clinicians rapidly diagnose infectious diseases. I worked on the following projects that directly impacted the efficacy of the test, accelerated data scientists and engineers, and enabled strong and consistent uptime of our systems:

- A clinical-grade database powering the flagship product. As the technical lead on the core data team, I was responsible for infrastructure that facilitated continuous integration of raw data from multiple disparate sources into one unified knowledge base.

- A framework to supercharge curation and anomaly detection within large sets of reference genomes, capable of performing more than a million pairwise comparisons per minute - a 1000-fold improvement over legacy methods. This enabled sophisticated algorithms for optimizing our internal reference database that is critical to maintaining industry-leading diagnostic accuracy.

- A robust and elastic platform for our application and analytics stack. I championed the adoption of Kubernetes within the organization and successfully migrated our workloads to AWS EKS in 3 months, with monitoring via Prometheus/Grafana/PagerDuty, fully searchable application logs enabled by Fluentd/Elasticsearch, and custom utilities to scale our product pipeline to thousands of batch jobs distributed across hundreds of spot worker nodes daily.

- Modular and reproducible infrastructure configuration via Terraform and Helm.

Dovetail Genomics, LLC

Dovetail Genomics provides services to streamline the creation of highly contiguous, extremely accurate reference genomes, supercharging critical research across agriculture, ecology, conservation and evolutionary biology. As the technical lead, I spearheaded the engineering effort for critical components of our services, including the following:

- HiRise, a likelihood-based genome scaffolder. As the first software engineer and one of the primary developers, I was heavily involved in designing and optimizing the algorithms at the core of Dovetail’s flagship genome scaffolding service.

- A large structural variation detector based on Dovetail’s proprietary technology. In addition to being one of two developers responsible for the initial prototype, I architected a test framework for simulating variants and modeling reads based on our novel NGS data type, allowing us to quickly iterate to better caller accuracy.

- A distributed workflow execution framework built on top of Luigi and AWS ECS. This drastically simplified deployment, monitoring, scaling, and testing of our containerized bioinformatics pipelines, lowering operational overhead, and improving turnaround times for customers.

- An extensible bot for company-wide ChatOps, compatible with Slack and Mattermost.
